Unfortunately this problem has happened in the past. Every single time you start borderlands 2, if you do not do this, it will try to reinstall Net Framework.
Only downside to Deleting it, is if you chose to "verify local game files" at a later date, it will redownload that entire folder, but If that doesn't bother you, delete away!
